Recently somehow my mail server got infected by ransomware and whole Xeam folder got corrupt. I was able to copy data from old machine, from which I have initially migrated this Xeam to this restored one. When opened AppConfig.xml on new server after owerwriting original installation one notice that data are there but when launched service Xeam I got initial wizard screen and all settings are gone. Is there perhaps other folder that keeps these settings then just the xml file?

The method you used should have worked. Any chance there was an XML parsing error in the AppConfig.xml file? In that case, the file will become unreadable and Xeams will end up creating a blank one.  If this is not the case, check Xeams.log for errors. Alternatively, contact our support department via email.
